In 2004, Nadia was upset in the first round of the Australian Open but broke through the top ten. She later lost her holding by being unable to repeat her semi-finals performance in Roland Garros. At the US open she beat then #1 Justine Henin but lost to eventual champion Svetlana Kuznetsova. Her successful season started by repeating her Roland Garros semi-final appearance and then making it to the quarters for the first time at Wimbledon. She then placed in several other tournaments and finished ranked high enough to qualify for the end-of-the-year WTA tour championships. She went 1-2 in the round-robin round after losing to Patty Schnyder and Lindsay Davenport. She then had a stunning victory over Sharapova, who some say Sharapova fixed the match having already guaranteed a spot in the semis.

In 2006, Petrova was upset in the first round of the French Open due to an ankle injury. She also had to withdraw From Wimbledon and later went 0-3 in the US open series. She then lost in the third-round to 27th seed Tatiana Golovin. In the WTA tour championships, she went 1-3 failing to advance to the next round but her lone victory was over top-seeded Amelie Mauresmo, her second victory over the world's number one in her career. In 2007, she lost to the eventual winner of the Australian Open in the third round and again did not perform to her usual standards in the French by losing first round.
